I didn't find any posts that talked about having much success with controllers so I thought I would pass along what I've figured out in the last two days.
The easiest way to get a controller (any controller) to work in PSOBB is to launch the game through steam in Big Picture mode. I added online.exe from the PSO folder to steam as a launchable game. Then I used Big Picture mode and edited the controller settings of the PSO game in steam. From there, you can enable the Steam input and open the Controller Configurator which is a suprisingly robust tool that can be used to map just about anything you can think of with custom mechanics behind the mapping.
My goal was to find a layout that took away the need for a keyboard entirely unless I needed to type. I didn't have much luck until I came across an imgur post describing how to set up exactly what I was looking for. Using that post as a guide, I built a layout and published it to steam linking back to the author. Below are links to the imgur post as well as the layout I published on steam.
