After I cleared the Epilogue of Soul of Steel. The flag of true ending isn't reset. I can't play the main of this quest again.

I believe it would be appropriate to execute 'gclear 392' after having a thorough conversation with Eleanor,
but it should be done with the player's consent.

0x0187 = 391 = Soul of steel. Got Marina's bag! //dreamcast
0x0188 = 392 = Soul of steel. Unknown.
 
Been a while since I played this so I can't remember the exact conditions for the true ending.
Sue subplot > Clear Soul of Steel > Clear Soul of Steel again for True ending

I thought ST did not reset these flags intentionally. So you would always end up with the second version of the quest afterwards unless you undertook a different route in another difficulty.

Could be wrong or misunderstanding but yep
